Strictly speaking, by definition, the Year End #1 is the player who leads the ATP World Rankings list (rolling 52 week rankings) after the last tournament of the calendar year.
Nadal got the award for Year End #1 once he won enough points at the World Tour Finals to ensure that he earned enough to overcome whatever Djokovic could earn at the Davis Cup Final.
Points for Year End #1 equal World Ranking points leader points following the last tournament of the year.
Points for Year End #1 do not necessarily equal "ATP Race to London" points.
The "ATP Race to London" points include points from valid tournaments after the World Tour Finals of the previous year (e.g. 2012), such as the Davis Cup Final, and any Challengers or Futures, plus all valid points earned in 2013 up to and including the last regular season tournament prior to the World Tour Finals. So technically, the 2013 Race to London is over and points are what they are prior to the 2013 World Tour Finals. After the 2013 World Tour Finals, the 2014 ATP Race begins.
I believe the ATP web site is a bit misleading in this regard, as they have not frozen the calendar setting, and are including the 2013 World Tour Finals points in the 2013 Race points, which is not correct according to the rules. But maybe they are doing as a convenience so people can see the points for this year only. The actual final total Race points for 2013 are those that were reflected for the week of 4 Nov, 2013.
In the ATP World Rankings (rolling 52 week rankings), points are always for the previous 52 weeks, except that the previous year's World Tour Finals are dropped on the Monday after the last regular season tournament (Paris) prior to the World Tour Finals.
If you look at the ATP website now, you will see that the 2013 Race list = World Rankings list because the World Tour Finals are included in the Race points. But the points from this year's 2013 Davis Cup final and any Challengers and Futures till the end of the year, will officially go on next year's (2014) Race to London, not this year's race. I assume that after Jan 1, 2014, the ATP web site will show the 2014 Race to London, and include the Davis Cup Final points (and late Challenger/Futures) earned in late 2013.
