How is that Federer is #4 in Elo system. If anything his Elo ranking should be
less than his ATP ranking. This is because he lost lots of matches to no-name players.
May be you are basing it only on Grandslam and Masters results.

The main reason is that Fed won 5 out of the last 8 matches in 2013. He beat strong opponents like Del Potro (twice) and Gasquet. He lost twice to Djokovic and once to Nadal who had much more points than he did at the time.

Ok, I had to admit that there was a bug in our algorithm which made the rankings inaccurate. We fixed it, reduce the K-factor a bit to be more conservative and here's our new rankings:
